(See below)Makefile_ng The make fileInput: a plot fileOutput: Postscript (.ps) or gif (.gif) filesAt run time boxplot.col is searched for within:1. The current working directory.2. The path given in the environmental variable MFOLDLIB3. /dat within the path given by the environmental variable MFOLDexecute with: boxplot_ng name.plot name.plot is any plot file that already exists.The .plot portion is optional and will be added if omitted. Whenever parameters are used,name.plot must be the last parameter! Valid lower case parameters (no upper case parameters are recognized. ) -b Enables transparent background for GIF files. -c colors Colors is an integer from 4 to 7 Default value is 4 -d i j (Obscure Option) This option creates a file name.gifdat that contains resolution,left,top,step_x,step_y,farthest_base,display_l,display_t for zooming on gif images being displayed on the WEB. left is location of left border of gif. top is location of top border of gif. step_x is pixels per basepair dot horizontally. step_y is pixels per basepair dot vertically. farthest base is the label on the top right corner. display_l is leftmost value on displayed horizontal axis display_t is smallest value on displayed vertical axis -f filter Filter is an integer Helices with length greater than or equal to filter will be displayed Default value is 1. This option is not valid for probability files. -g indicates to create a GIF file. (tgd must exist for this to work.) default is a postscript file-go No grid lines.-i increment For energy plot files: Increment is a floating point number with one digit right of the decimal point. Positive values will be added to the optimal energy and energies within the range will be displayed. Negative values will be used as an absolute cutoff. valid values are 5.1 3.0 or -113.5 values refer to Kcal/mole The Default value is the worst energy in the file. For probability plot files: Increment is a floating point number with 3 digits right of the decimal point 0.000 to 1.000 are allowed. -l i j Label the point i,j in the gif or postscript image and create a file name.gifeng that gives the energy at i,j; -o out-name Creates a postscript file out-name.ps or gif file out-name.gif The default name is produced from name.plot by removing the .plot and adding .gif or .ps -p Treat the plot file as a probability, default is an energy file. -pg Create both a postscript file and a gif file for output. It should be faster to create both at once, than to run the program once for each type of file. -r resolution Resolution is an integer value of 72,110,200, or 300 The default value is 72 Multiply resolution by 8.5 for width and by 11 for height of gif 72 for 612 x 792 GIF 110 for 935 x 1210 GIF 200 for 1700 x 2200 GIF 300 for 2550 x 3300 GIF Resolutions from 50 to 400 will work resolution is valid only for GIF files.-s Save the tgd file for editing. (Please delete it when finished.)-t "This is the Title" This creates a title for the top of the postscript or gif file. The quotation marks are required. (60 characters maximum)-z left right top bottom */ left right top and bottom are integers specifying the boundaries of a zoom region. Some care is made by the program to make the region valid. Regions below the main diagonal may be adjusted. The default value is no zoom.-------------------------------------------------------------- Note: The plot file name must be the last parameter. Other parameters will be searched for and processed whenever found. Invalid parameters will probably be ignored and default values used. ----------------------------------------------------------- The plot file may contain energies or probabilities For GIF files, this program creates a temporary file name.tgd The program runs tgd name.tgd to convert name.tgd into a gif file. name.tgd may need to be deleted if an error occurs. Examples: ms2.plot is an energy plot file. prob.plot is a probability plot file.GIF: (Requires tgd executable code see below)1. boxpot_ng -g -o dot ms2Creates a 72 resolution dot.gif of ms2.plot in 4 colors, with filter of 1, and displays the entire region. All helices are displayed.2. boxplot_ng -g -r 100 -c 5 -f 4 -z 1565 1728 1555 1632 ms2.plotCreates 100 resolution ms2.gif in 5 colors with a filter of 4 and showsthe zoom region from column 1565 to 1728 and rows 1555 to 1632.3. boxplot_ng -g -i 5.5 -z 100 200 50 200 ms2Creates a 72 resolution ms2.gif in 4 colors from columns 100 to 200 androws 50 to 200.
